I've done both. Sometimes travel agents push you into car hire as well to get a flight at a certain price so be aware of the price of this beofre commiting yourself. Check that all insurances are covered if they use this route.

Best deal isn't just about price - bear in mind that on those VERY rare instances when a travel agent might be able to match the airline for price it will be through consolidator tickets which are at the bottom of the pecking order if the flights are cancelled/delayed or things go wrong.
In the same way that most owners on here would warn against booking cheap packages with rental homes, you tend to get what you pay for with flights as well.
IMHO you should always book direct with the airline.
EDIT - just noticed you're US based so things might not be the same there.
